I have so many up there, but 3 choice ones are:

Fighting of the Spirit - Tales of Phantasia/Tales of Symphonia
Battle with Gilgamesh - FFV
Culex Battle - Super Mario RPG / Boss Battle - FFIV

Though Final Boss from both Mario RPG and FFIV (though not the same song like Culex and Boss Battle) are up there as well, as are many zelda tunes and certain pokemon ones and... yeah.

I'm really bad at picking just one favorite. A long time ago I decided to just have multiple favorites, so that I can decide what my favorite is without having to rank all sorts of things arbitrarily.

That said . . . Here are three:

Final Fantasy VI - Searching for Friends. The bass sings.
Castlevania IV - Clockwork Mansion. The alternating 7/8 and 5/8 section, 6/8 feel. Love it.
Secret of Mana - Angel's Fear. So pretty!

Good heavens. I could go on for ages. So I'll just go for a certain category. There are a few tracks that, the first time hearing them, I just stopped and listened, several times through, before continuing the game.

The first time this ever happened was in Dragon Warrior III. Ramia's Flight. And heck, I was only 10 at the time.

Another time was Another World, in Chrono Cross. I felt like I was already looking nostalgically back at the game, years in the future.

And another time was People Seized by life, Chrono Cross. That music, mixed with the context the first time I heard it, was utterly transfixing. It perfectly encapsulated the emotion of the moment.

Lee Jackson & Robert Prince -- Rise of the Triad -- Goin' Down the Fast Way (which is essentially a roadmap for an AWESOMESAUCE guitar-duel style song if you could get two shredder types to play it)

Kazuo Sawa -- Kunio Kun no Nekketsu Ike! Ike! Hockey Bu! -- the final set of in-game songs (USA & Canada), which were essentially rock in an 8-bit nutshell. Again, never ever seen these covered by anyone and I'm not good enough to do it myself, sadly =(

Clint Bajakian -- Star Wars: Dark Forces -- LV14 Arc Hammer (Stealth mode theme) (first half) - epic Hollywoodly ballad. I've only seen orchestral renditions of it, retitled as "Kyle Katarn's Theme". Like most other SW VG tunes, this would make sweet-ass guitar rawk.
