In this case, though, when the progression should move to the V-chord (B), at the 9th bar, rhythm just plays this strange chord

Then, a funky drumbeat, and triplets on the B power chord bring us back to the beginning. The seventh note of triplets is muted, though, making the count something like this: 123123-23123
In EarthBound, the structure of this song is a little strange. I guess it was cut to make looping easier, or just to make the song a little more uneasy, but once you're through, the blues progression doesn't repeat.
After the V chord, the rhythm returns to E and plays 2 bars without the lead. Then, we start over at the beginning. Now, where we previously went to our strange chord (at the start of the ninth bar) we're back at the start again. To sum up:
E|E|E|E|A|A|E|E|?|?|?|B| |E|E| |E|E|E|E|A|A|E|E| and repeat.

This is played with a slide! All the / marks are where the slide is used to transition from one note to the other. You can do it by bending, but it'll be tougher and won't sound quite the same.
